Capstone End-to-End Metabolomics Project — Hands-on

In this capstone you will execute an end to end metabolomics or lipidomics project. Starting from a real or instructor provided dataset, you will design the analysis plan, process the raw files, run statistics and pathway analysis, and deliver a final report and presentation that demonstrate a complete, reproducible workflow.

Session 1

Project Scoping, Data Intake & Analysis Plan
  • Selecting or receiving the capstone dataset
  • own project data or instructor dataset LC MS MS or NMR style studies biological and technical context capture
  • Framing the biological question and hypotheses
  • primary and secondary endpoints group structure and covariates risks, limitations and assumptions
  • Designing the analysis plan and milestones
  • processing and QC steps checklist analysis timeline and deliverables definition of success criteria
Session 2

Processing, QC & Feature Tables
  • Raw data conversion and initial checks
  • from vendor files to mzML style formats basic TIC, BPC and RT stability checks logging any anomalies
  • Peak detection, alignment and feature curation
  • choosing parameters based on QC runs filtering features by presence and RSD generating the final feature matrix
  • QC review, normalisation and batch correction
  • visual checks with PCA and QC trends applying chosen normalisation strategy documenting all preprocessing decisions
Session 3

Statistics, Pathways & Biomarkers
  • Univariate and multivariate analysis for the project
  • group comparisons with multiple testing control PCA and supervised models for patterns feature ranking and candidate lists
  • Pathway and network level interpretation
  • mapping significant features to pathways enrichment and impact style readouts summarising affected biological processes
  • Optional biomarker or panel exploration
  • selecting robust candidate markers simple models and ROC style evaluation noting what is discovery versus verification

  • Preparing the written report and figures
  • introduction, methods, results and discussion clear plots for QC, statistics and pathways tables for key features and pathways
  • Organising scripts, notebooks and data for reuse
  • notebooks or scripts with comments environment and requirements files folder structure and README
  • Short project presentation and feedback
  • slides summarising question, methods and findings discussion of challenges and next steps mentor feedback and refinement suggestions
