  • Selecting a capstone theme and biological question
  • enzyme mechanism or stability problem antibody/ligand binding question membrane or multi-domain system idea
  • Data discovery and inventory (structures & sequences)
  • PDB / AlphaFold / homology models (concept) cryo-EM/X-ray/NMR maps (if applicable) mutations, PTMs and ligands of interest

Modelling & Analysis Workflow Blueprint
  • Choosing appropriate structural workflows
  • remediation / validation and model building docking and interface analysis (concept) conformational landscape or MD reasoning
  • Planning variant, PTM or design scenarios
  • which mutations or designs to explore what hypotheses each scenario will test expected structural/biophysical readouts
  • Workflow mapping and documentation concepts
  • simple flow diagrams for analysis steps inputs, intermediate artifacts and outputs notes on assumptions and limitations

Results, Validation & Visual Story
  • Consolidating structural and biophysical findings
  • before/after or state A/state B comparisons interfaces, hotspots and stability summaries aligning results back to the original question
  • Validation checks and sanity filters (conceptual)

  • Designing a clear visual narrative
